在R中创建script,复制以下代码保存为 “Cibersort.R”。
提示:不需要去理解代码,直接复制粘贴,运行就ok了。对代码感兴趣的话当我没说。

2、LM22.txt
此文件为22种免疫细胞的标志基因表达量,是衡量细胞含量的标准。
去Cibersort的文章里下载Supplementry table 1,下载后打开如下:
只选取如下含有数据的部分(其他部分自行探索),如下:
复制粘贴为txt文件,注意篮圈标记部分,后面自己文档的基因列名要与此保持一致。如下图:
3、gene_exp.txt
此文件是自己的数据,在R中处理时,导出为“sep=\t”的“.txt”文件,需要注意的地方主要有几点:
1.基因名不能有重复
2.整个矩阵不能有空值
3.基因的列名和LM22文件保持一致
4.数据格式要和LM22保持一致,fpkm/tpm不要log处理
我自己的数据格式,如下:
如果有报错,就把这两个表复制到excel上,去检查一下数据与我这个Excel文件有什么区别,还有LM22是不是有问题。
我犯过的问题就有:两个表基因列的列名不一致;LM22文件范围没选对;基因名有重复和空值出现
这个脚本报错信息不详细,遇到问题来这里看看,自己核对一下
4、最终步骤
将三个文件放到一个文件夹,然后将R当前工作目录转到那个文件夹(setwd函数)之后直接输入以下代码,运行Cibersort.R,然后等待一段不短的时间,会自动生成结果文件”"CIBERSORT-Results.txt"“。如果需要处理多组数据,要及时对结果文件重命名,否则会重写为新的分析结果。
